It doesn't matter if the cage is running or not,it's still only making 13/14volts cos its regulated(hence the name regulator).Also the bike wont try to charge the cage battery,it's already charged,otherwise it wont start the bike ffs.If you take the leads off straight away from a dead battery,the alternator will see 0volts and youll get a MASSIVE(as in 10,000 volts)surge and that WILL blow your reg/rec and every thing else electrical,ECU,CDI etc.Leave the leads on with the bike running for a few mins. and youll be ok.BTW I know what I'm talking about,I see it in cages all the time.

The battery wont be fully charged cos it just started your bike, i admit if it fires up straight away there'll be very little current load, but if its been cranking for a while there will be a charge dropoff which the bike will try and replace, enough amps to burn a reg rec anyway, the only way any damage will be done to any other system is if the reg/rec blows in such a way that the full unregulated voltage from the alternator gets to the main circuits and the battery is fucked and cant smooth the power,
the other thing that has me puzzled about your post is how you get 10,000 volts from a 12volt system(ok maybe 100v ac from the stator), it just cant happen unless your coil is feeding ignition voltage to the main supply(cant happen, simple physics)
if there is a short in the battery it could cause a current surge which could blow the reg rec when the jumpleads are disconnected, but the big shower of sparks when you are connecting the leads should tell ya somethings wrong first, if ya didnt spot that the smoking jumpleads should be the second clue, the burns on yer hands when your disconnecting the leads will defo get your attention.

sure there cant be much difference between wiring a house and wiring a bike/cage
